Difficult. Probably your problems are related to your specific transcode
build. I recently cluster transcoded successfully with transcode 1.0.1 
using ffmpeg/mpeg4 with the Debian sid builds from Christian Marillat.

other transcode versions and other codecs (e.g. ffmpeg/divx5 instead of
xvid). If that all doesn't help you could try to file a transcode bug 
report.
