Did you hit the "Create vobsub now" button? This just generates the 
subtitle only for the currently selected / visible subtitle. Did you try
to select the second and hit "Create vobsub now" for it?

vobsub generation is a complex task, in particular when it comes to 
splitted vobsub files (and from the log output you sent, it seems you 
have transcoded with splitting), so there is no easy command to execute.
