I had the same and "solved" it by passing the "-M" option (e.g. "-M 0", you
have to try) to transcode - but this will most likely mess up the subtitle
sync (if you want to render subtitles on these movies).

If the delay wouldn't increase with the movie length, I would recommend
transcode's "-D" option, but this will (as far as I know) result in a
"static" shift.
