I figuered out a way to make it work...

If I rip all the tracks I am transcoding, set the options on the first and 
start the transcode, it continues on to do the rest, albeit with the incorect 
settings.

However, if, after the transcode "batch" starts I make the settings changes to 
the other titles, when the "batch" continues, it is correct.
