Hey Er0ck,
You're absolutely correct.
Saving the project then stopping/starting dvdrip and reopening the saved project worked like a champ. 
I'd thought I'd already tried that but must not have.
Just to be sure I did a new rip, start/stop, transcoding of a complete movie. 
Came out great.
